Well, I think I figured this one out on my own. Long story short, I had rebuilt my water pump, and I had pressed the pulley flange on too far when I did.

It looked OK after I tweaked it a bit, but wasn't clearing the timing belt cover. I finally tried test fitting the accessory belt, and then it became very apparent the pulley was too far towards the rear of the motor. I tossed on my gear puller, and with a few twists of the wrench, everything lined up and the pulley now clears the timing cover.

So, mystery solved. Now on to the next mystery. Apparently two studs for the intake manifold need to be shorter than all the others so that the manifold can seat fully up against the head. I can't find any short studs among all the saved bolts and nuts that remain from the tear down, so I need to figure out where the shorted studs went. In the end, I will probably just shorted a couple, or I may just go buy some at the hardware store.
